This might sound dumb, but How do you compile all the files to make the exe? And what if you want some of the bots from the TWCore, is it possible without changing too much stuff around? thanks

you can't make an exe with java. The best you can do is an executable .jar file which, if you have the right version of java installed, involves double clicking to run just like a .exe file.

Look into the .jar tool and manifest files on the java website java.sun.com (the search bar is your friend).
