Can someone tell me why my zone won't save player scores?

If you JUST downloaded the new server.zip, make sure that the new SaveSpawnScore=1.
Also, make sure you shut down subgame2 first, using Shift+F12.

Are you SURE you are shutting down subgame2 first?
That is the most common problem.

i'm positive.. It's not even scoring anyways. U shoot someone and nothing happens :/. And the banners don't work either.

Confused. Even if the biller doesn't work, I still think scores are kept in-game, just erased once you leave.

If not, dowanload Here.
On the tileset, the 2nd-to-bottom row, 2nd-to-last column is the turf flags. Just place it wherever.

ok ok..first of all to get banners to work (i am not sure) in ur server.ini..somewhere in there is like Banner Points...(i tink) and if u change it to 0 (i tink) the banners will work.....i also had a problem like u with scores when i started...i fixed em by increasing the amount of points/bty for kill

in your .cfg file - "misc:bannerpoints="
0 = no points required to use a banner
500 = 500 points required to use a banner

Also, now I know how to set the flag, but there's a problem, it's not defend the base, the flag dissapears after u touch it :/.

Ok now another problem, I can't seem to use sysop commands nor login. Why is this?

I did this:
Make a new profile called like Me (sysop).
Make Player Name the same thing as usual.
But put Password: NormalPass*SysopPass
That way if you use that profile, you'll log in as sysop all the time.
Check your subgame2 window to see if it says SYSOP LOGGED IN

I've gotten prizefactor up to 32000 before, I think it hits the integer limit (32767) and once it hits that you stop seeing greens.

It's saving the scores in-game now, just not keeping them, right?
If so, have you looked at user.dat with scoreman.exe?
This thread's so long now anyway, I'd just make a new one.
