First of all, you want make sure that in Operators.txt you have a line 12:<your username>:. Replace <your username> with the username or playername you will be using to connect to your zone.
Now when you start your bot, it should join your zone correctly and stay put. It would start out in Spectator mode.
If your Bot is supposed to be able to play with human players, trying to fight and kill them, as well as being able to just fly around the map by itself -- you have an AI Bot.
If not, you would simply refer to it as Bot or by the name of the core -- like MERVBot.
Now if your Bot is an AI Bot, you want to private message !login to your bot once you and the Bot are safely tucked inside the zone. Then you need to type !start to the bot privately once again. The bot will spawn into the arena as the ship you configured it to be in, but you might have to spawn yourself in a ship to kill the bot to make it start working correctly; the bot might appear as ship 1 or something in a fixed position in the center of the arena just rotating or not doing anything (otherwise it will appear like the bot is maneuvering the ship around the arena looking for someone to fight and kill).
If you are using MERVBot (or a Bot), you shouldn't have anything more to do. Your bot is ready for on-demand usage.
When Subgame prints that it is rereading your zone settings, it simply means that Subgame is reloading your server.cfg, or applies any changes that have been made to it lately. Server.cfg is the file that holds information such as how fast ships go, how much items cost, how many powerballs and flags are to spawn, etc. It's generally a good thing if Subgame rereads your settings. I think Subgame also rereads your server.ini too.
