I seem to remember someone talking about binary diff/patch stuff on here a little while ago, but I can't find it now. Does anybody know of a good utility?

Subversion uses its own internal method for it, try looking through their source for that. Do you plan on using this for personal reasons (rdiff/rsync might work) or for patching software, such that normal users can use an installer type system to upgrade their software from version 2.9a to 2.9b?

The latter. It's actually for someone else, but we may have found a different solution, so I think it's OK.
