I am making a variety of sized shipsets, some 10 pixels tall and others 50 or so... So do i have to make each box like 50 by 50 and put the smaller ones in the center or is it possible to save each ship in a different file, IE ship1.bm2 ship2.bm2 etc.

Yeah the ship1, ship2 file thing works. Just make sure to use same style (4 rows of 10) for each.

You can save em as almost any image type: including PNG.
